In Spring by Vivaldi one can hear many birds and I guess there are nightingales in the bird choir but I can't be sure (I am no expert and can't identify the bird noises).
Also, I think Bobbejaan Schoepen imitates nightingales in his song De Jodelende Fluiter but again, I am no expert in bird sounds.

In Echoes by Pink Floyd the "seagull" effect is achieved with a guitar. This is a quote from wiki:

Also, there are many birds featured in the song Aerial Tal by Kate Bush but I think it features seagulls at the very end (I'm not 100% sure these are seagulls but the song deserves to be mentioned)
