Above all I think that the story makes the anime worth watching. Some of these anime inspired me a lot and took me somewhere else. If you're looking for such anime then I hope you find your answer in my list.
1 Death Note
Death Note is a Japanese television drama series based on the manga series of the same name by Tsugumi Ohba and Takeshi Obata.
The show is centered around Light Yagami a promising highschooler and aspiring detective with a strong sense of "justice".
If you're not interested in anime based on mystery, this will change your mind. The main detective 'L' beats Sherlock Homes hands down. Over all the story is beautifully organized and complicated. - Reosaki
I've got to agree with the list. Thank god DBZ, Naruto or One Piece is not on top. They're just popular. Popularity and excellence are two completely different things. Death deserves to be on top.

2 Fullmetal Alchemist: Brotherhood
Fullmetal Alchemist: Brotherhood is an anime series adapted from the Fullmetal Alchemist manga by Hiromu Arakawa.
Don't get me wrong, Fullmetal Alchemist was good, but this... There are no words t describe what a masterpiece this was. The ending was so well written, I cried for two hours after I finished it. They all finally found their happily ever afters.
Fullmetal Alchemist Br. managed to deliver the story much better then Fulmetal Alchemist. But then again I think Fullmetal Alchemist was a masterpiece. They somehow managed to perfect a masterpiece.
Fullmetal Alchemist Brotherhood is so flawless is so many ways that it's hard to explain in words. Every character's personality is very unique. This version explains the story much better than Fullmetal Alchemist. - Reosaki
Definitely superior to Death Note. Why is Death Note on top anyway? I can name at least 10 anime better than DN such as Cowboy Bebop,Hunter x Hunter,Code Geass,Darker than Black,Stein Gate,Fate/Zero,Baccano!,Golden Boy,etc.
3 Code Geass

5 Cowboy Bebop

More people need to watch this anime. It has one of the best plots in anime history, and every character is likable. Anyone who likes things like Death Note or SAO needs to watch this.

You people have no idea what you're missing out on. Awesome characters, awesome story, godly animation and etc... Never seen a better anime or read a better novel than Fate/stay night. Also to mention Fate/Zero, which is also pretty awesome.
