*note I will be using the saga they're in not the exact game.
The Top Ten
1 Kabal - Mortal Kombat Kabal is a character in the Mortal Kombat fighting game series, who made his debut in Mortal Kombat 3.

Yes, we have some info about Kabal but it only gives us more questions than answers! He's very mysterious guy and I love it

Kabal has a very interesting storyline but still we don't know much about him. He is intriguing character

2 G-Man - Half-Life

You see him in in every Half-Life game made. He talks to the protagnist. But what is he really saying and why is he so interested in the you. What's his motive, what's his final goal and why does he watch you from the shadows. The G-man is in my opinion the most mysterious video game character that's not randomly thrown into a mix of 20 other characters. Especially when considering this is a single player game. Extra credit to the devs. for making him relevant and an essential character to the game.

"Time? Dr. Freeman? Is it really that time again...? "
G-Man is a man who sees what 'he' does. He sees what he wants. He is anonymous, and yes. Even better than Master Chief, Lara Croft. Even Duke Nukem! But still, he is stronger than anyone. He can do anything. He is, in fact, an international man of mystery.

3 Elusive Man - Mass Effect

A middle-aged guy with biotic prosthetic eyes, a Texan accent, and a lot of credits is 3rd place from the tip of the iceberg.

4 Ryu - Ninja Gaiden

A lot of people haven't played this game so compare him to raizo from ninja assassin. mysterious but deadly

5 War - Darksiders

Had to let 1 of the 4 horsemen of the apocalypse be on the list.

6 Samantha Maxis - Call of Duty: Black Ops
7 The Boss - Metal Gear Solid

She is one force not to reckon with.

8 Ermac - Mortal Kombat Ermac is a fictional character in the Mortal Kombat fighting game franchise by Midway Games. The character originated due to rumors over a diagnostics menu listing that displayed the text ERMACS, followed by claims of an alleged glitch in the first game.

OK, we don't even know his name for sure. The only things we know is what he looks like (not well) and entry number 17

He's really mysterious and strange.

We know so little about him he's one of the most mysterious characters by far

10 Big Boss - Metal Gear

Can't really describe this guy, but he's a beast compared to Marcus, Gordon Freeman, and the master chief.

The Contenders
11 Strange Man - Red Dead Redemption

I haven't played redemption but a character literally called strange man is worthy of this list for sure.

12 Q - Street Fighter

Don't really know if it's male or female. Don't know if it's human, robot or cyborg. Don't know it's background or motives. Don't know if it's good or bad. Don't know it's abilities and I don't know how strong it is. Don't know why it mumbles everything it says. I know NOTHING about this person. Which is why he should at least in the top 5.

If he's not gonna say anything I'm not gonna comment.

13 Wander - Shadow of Colossus

It is true that he is mysterious, but this is enough and really well done

He's on one of the best games ever he beats rachet and clank in duel

14 The Merchant - Resident Evil 4
15 Sans - Undertale Sans or Sans the Skeleton is a character in the 2015 RPG Undertale created by Toby Fox. also the way he moves when he's talking is creepy. He jolts around and switches emotions faster than you can say pop.

He will keep you awake at night.

20 Daisy - Super Mario Princess Daisy is a fictional character in the Mario series of video games, in which she is the princess of the fictional region of Sarasaland.
21 Slender Man - Slender
22 Madotsuki - Yume Nikki

Because the game doesn't have a story nor does it even have a dialogue, we don't really know anything about her other than she never leaves her house and keep having these disturbing dreams. There are a lot of theories of what her dreams could possibly mean and why did she commit suicide, but none of them are truly confirmed.

23 H. U. N. K. - Resident Evil 4
24 Amaterasu - Okami
25 Chara - Undertale Chara is a character in the game Undertale by Toby "Radiation" Fox who is one of the seven people to fall to the Underground prior to the fall of the player character. With all the talk about Sans and Gaster, it's easy to forget just how little we know about Chara. Beyond being a human child that fell into the Underground, got adopted by the Dreemur family, died of illness, had their soul taken by Asriel, and became a ghost that seemingly possesses Frisk to make them kill all the monster in the Underground, there is literally no information on just who Chara is. Why do they want all the monsters to die? Why is Frisk choosing not to finish the job of erasing the world worth killing Frisk over, and why does Frisk choosing to erase the world simply send them back to the beginning with Chara now seemingly having fully corrupted them just so they can kill everyone again? If a ghost is created as the result of someone having unfinished business and a strong enough desire to finish it, then why is Chara a ghost and what do they want to finish before accepting eternal rest? Are they really evil, or is their desire for bloodshed the result of being the manifestation of one with no soul? Is this the fate that awaits Frisk if they let themselves be consumed by a need for violence? Did the other six human children whose souls are in the possession of Asgore ever get possessed by Chara? Why choose Frisk? Are Frisk and Chara's souls the same or is the red color of Frisk's soul due to Chara's possession? We could ask a thousand questions about Chara, but none would have answers.
