(Almost) nothing that happens in the first half of the season matters for the second half of the season
The first half of season 3 is Sibuna trying to prevent Robert from waking up and/or have him wake up not evil, because they know if the fake Ms. Denby, aka Caroline, wakes him up, he will wake up evil since he is impure of heart. However, he wakes up evil at the end of episode 20 out of 40, and the second half of the season is Sibuna trying to stop Robert from his evil plans.
Anyway, since he wakes up at the end of episode 20, nothing they do in the first half to try to prevent that from happening even matters.

Jerome and Mara break up and then Jerome and Joy become a couple
They executed Jerome dating Joy really well, but it still feels jarring that, after trying to get Mara for so long in the first two seasons, they just break up early on in season 3. Then Jerome starts dating Willow, and shortly after, Mara wants him back, so he cheats on both of them until they find out and both dump him for good this time.
Afterwards, Mara has a plan to get revenge on him by having Joy pretend to like him, but Joy ends up actually liking him, and he ends up liking Joy. Honestly, the story about him and Joy falling in love is executed well, like I said before, but I would have liked it so much better if he had just continued dating Mara and hadn't cheated on her.

Fabian and Mara randomly become a couple in the last minutes of the last episode
They literally become a couple out of nowhere. It makes sense since they're both smart, but they literally have never had any romantic connection or hints of a romantic connection before, and it literally makes no sense.

Fabian doesn't have much to do and feels irrelevant to the story
This is unfortunately a problem with several characters, such as Patricia, Victor, and Mr. Sweet. They either start off prominent before their roles peter out, or their characterizations give them little to do.
He literally went from male lead to being lucky to have dialogue in most episodes.
It's a bad sign when the only good episodes are the ones where he actually gets something to do, such as the season 3 premiere (technically two episodes), the dodgeball episode, the episode where he breaks Joy's heart, the episode where they plant cameras inside the gatehouse, the one where he gets captured (the one episode after that as well), and the episode where KT helps him with a clue involving the colors of the rainbow. Remember, that's only 7 out of 40 episodes of focus, whereas everyone else in the cast had at least 30 out of 40 episodes of focus, though Patricia arguably has less focus as well, just slightly more than Fabian.
The problem is that none of these episodes build to a greater storyline for Fabian. In fact, there are several opportunities for him to have a bigger storyline. It just doesn't end up happening because they ignore potential stories for him or drop them at random, with the Joy story being the biggest example.
