I recommend visiting Bali, which includes Gili's, Nusa Penida, and Nusa Lembongan, as well as Flores (Pulau Padar, Komodo Island, Pink Beach, Waerebo Village), Sumba, Raja Ampat, Papua, Yogjakarta for the temples, Sulawesi, Sumatra, and the 1000 islands north of Jakarta.
However, the capital Jakarta is terrible, with crazy traffic every day. You absolutely need a motorcycle to get around.
